Does anyone know if there is any difference between the transfer cases in a '83 Sj40T and an '86 SJ50?

Yep.

Depends on a bit on the variant of sj40T.

If your car has a 4WD light and there is a 4WD light switch on the transfer case, the difference is the gearing and the flanges. Both gearing and flanges can be swapped as appropriate, the cases are basically identical.
SJ50: High range 1.409, Low Range 2.21
SJ40: High range 1.58, Low Range 2.55

If your car has no 4WD light or provision for a light switch on the transfer case, gearing is the same as the 4WD light SJ40 case but there is nothing interchangeable.

AND the switch on the case. bear in mind in the last 32 years things might have been swapped.
