apart from having different output flanges are there any other differences between a nt and wt transfer case?

Pretty much no I believe. I just bought one of each, and they are just the same.

does the wt case have the holes to mount at handbrake on it?

so the wt case will bolt straight into a nt with the hand brake on the case?

The NT uni flanges have a smaller od on the spigot then the WT so you can redrill WT flanges to accept the NT uni flanges but not the other way around. The casings are the same in every way.
