Ive seen some custom shocks made recently with a modification done to the collar at the bottom of a strut that holds the spring locator in place (coilover). I noticed on all the shocks it has a warning not to heat or weld. Whats the process of this?

Usually... The shock is stripped down, the welding carried out, then it is rebuilt. Ofcoarse this only works with a rebuildable shock design, like Koni's.

Thing is ive found some longer struts than the ultima 40mm jobbies, the collar is halfway up the strut. Instead of moving the collar to run a very long spring, could i run shorter coils and keep it all simple, what would the ride be like?

How would you limit the travel of the strut so the spring doesn't fall out?? Obviously bump stop spacing depending on how much travel they have?

Whats happening now is the strut top doesnt come close to the hole in the towers. Once some weight is pressed onto the body and the nuts are done up the struts pull down and tension the springs up very tight. The new struts are two inches taller which is a plus but over coming the collar being halfway is the issue. So in turn i could use a shorter coil and have it sit half way up the strut.

Its not an easy job. And your spring needs to be matched to the length of the strut to utilize the full range of movement. Simply fitting a shorter spring to maintain ride height is going to be fine in the carpark. But when your coil unseats from the upper tower on down travel ( because it is now too short), its gonna get messy.
