So I've had my grand vitara 2006 2.7 v6 for around 2 years now and it's been great. But I've recently started to hear a weird sound coming from the car I'm sure it's the gearbox but would like to see if any one on here have had the same issue. So when it's in gear and under load it makes a thudding sound every second or so as it's driving. It's worse in 3rd and 4th and that's the part that's worrying because 4th shouldn't really have any issues. So I'm wondering if it's anything else. It don't make the sound when rolling only when in gear and under load like going up a hill is more sound. Any feed back would be much appreciated.
Does the sound vary with road speed? You say it's about once every second or so, which suggests it doesn't, and if that's correct than I doubt it's gearbox related.
A couple of things to be aware of ...
- first - pretty much everything in the gearbox is rotating whenever the vehicle is in motion - it doesn't matter which gear you're in - you could be in fourth gear (which is usually a "direct drive", with the input & output shafts locked together) and all the gears are still in mesh with each other and still turning.
- second - once a second is a very slow repeat rate - gearbox related noises typically have a much higher frequency, to the point where you can't count it - growls, howls, & whines.
I can't think of anything that would cause a once per second thud only when in gear and under load, but, it doesn't sound like a gearbox issue.

Is your clutch not on the way out? Maybe its the sound of the friction plate wearing and disconnecting with the flywheel and then re- connecting. Perhaps it could also be the springs are wearing in the clutch causing the same problem. Definitely would get a mechanic to look at it.
Also look at the CV's. Maybe one of them is not working correctly
